They were just working on it, prehaps trying to maintain amy's unconiousness, scanning her, etc. The doctor always turns random gizmos on the tardis. What are they going to do now? Their entire purpose was to kill the doctor, and as they think they've done that, i dont think they will be up to much unless they find out, and then they will probaby try to kill him again.

The time ship from the Lodger was abandoned when the humans revolted against the Silence, as the Doctor implies in "Day of the Moon." The Silence were ruling the Earth while brainwashing Melody Pond in the 1960s.

@tardis59 Timing reasons is what I've heard but it's just a rumor. Maybe you could try adding up the track timings and seeing if it leads to a particular time, maybe that's the "limit" Gold talked about before. Though if that's the case, I don't see why he didn't just cut down another track.

@tardis59 Maybe it is the complete song, but Gold felt he couldn't end the piece on a good enough cadence so the piece carries on with more of the same ad infinitium so the best way to end it was with a fade out. I don't know though. Just a thought.

@tardis59 @MrLazarus01 @SpazTechIndustries FYI this is the complete song as how I got it. No cutting or anything has occurred on my part. It's very possible this was cut due to limits. CD's tend to have a limit of 80 minutes (with a little leeway for overburn). It seems that that this was used as the total time for disc 2 was 84 minutes 12 seconds. Disc 1 was also fairly close at 78 minutes 26 seconds. These things have happened before and will happen again because they have to.

If this is the case and the full is on iTunes/Amazon then i wouldn't mind buying the song again for £0.99/£0.79 even though i have got the CD. Either way i will eventually get the full song one way or another... :D
