In MGS3, the protagonist was Naked Snake aka Big Boss. However, he wasn't a boss in the game, he was the main playable character. But in Metal Gear (1987) and Metal Gear 2: Solid Snake (1990), Big Boss was the antagonist and main boss of both games.
Well, you're technically playing as Solid Snake in "Snake vs. Monkey" on the second disc of MGS3: Subsistence. But it is Big Boss/Naked Snake in MGS3's main game.
