in the original comics a situation appeared and the turtles went back in time to fuedal Japan. during a point they were staying at a samurai's castle, during which raphael was sparring (more like using as punching bags) two of the Martial Artists pupils. Long story short after the turtles completed their mission and returned home. after which the two borthers were inspired by Rapahel. that they turned to the way of the ninja, and formed a new clan, The Foot

Well, if I'm not mistaken, the Foot Clan in the comics aren't exactly bad guys. Just being led by the Shredder who was corrupted by hatred for Hamato Yoshi is what made the american division bad. I mean Karai wasn't corrupt.

I could be mistaken though, I'm going by the comics I've been reading on the official site and wikipedia.
