But, when he sacrificed himself for the village and Naruto, the village need a new Hokage, and since the 3rd Hokage as still alive, he was put back on. One the Third died, Tsunade was chosen and he became the 5th Hokage.

Shortly before Naruto's birth Jiraiya was told what they were naming the baby after the 4th read his First book. That's when they told his that he would be the godfather also. Though Jiraiya did say several times that Naruto was like a grandson to him.
