Well, this is a HUGE spoiler. But whatever, on the final episode of the Second Series, Kyon tells Haruhi that Mikuru, Yuki and Itsuki are Time Travellers, Aliens and/or ESPers. Haruhi basically flips out saying that Kyon is stupid and she would've realised it at first.
