I think Scully invited Mulder to bed (as S-9 "Trust No 1" implied) in the S-8 "Per Manum" episode. It's a series of flashbacks and also previews how her pregnancy came about. After Scully's in-vitro attempt failed, Mulder was at her apt where she broke the bad news. Mulder's last statement to Scully in that scene was to "never give up on a miracle". As they comforted each other, it seemed to become intimate. The flashback scenes ends with Scully remembering this and caressing her pregnant belly.
