The reason for what happened at the start is because you are inverting the signal for every block. A note block will only sound when it receives a signal, not when it stops receiving one. If you want it to go in order then you need to put repeaters down instead of inverters.
neat spiral tower. your first experiment is all out of order because some of the blocks are already on so it doesnt play until they turn off and on, im sure you know now. check the redstone circuit wiki for lots more diagrams and clocks and such, like the 4tick clock. What program are you using to record? since according to your logic "my points are still valid tho" too, check my schematic out, it might help you make a song easier or something all those notes would fit in ~3, gl songcrafing ;)

Actually that isn't lag. If you turn a redstone torch on and off too quickly it overloads the torch and burns it out until it can "recharge"
