Naughty By Nature actually sampled Benny Goldson's "I'm always dancing to the music" on their "Jamboree" track & not Earth Wind & Fire's "On Your Face" as stated in the track listing. @Buzda phase cancellation from the stereo channel, playing the wave out of sync with the other parts of the song cancels out the other parts...

Equalized compression - brings out the frequencies of the flute and drowns out the other parts

either that or he had access to the original masters

I think its much simpler than that. He probably just sampled each flute note once (when the guitar isn't played behind it). He then repeated each note sample as many times as he needed to in order to reproduce the melody.
