The big red cross means your running the trial version of 3d stroke. Upgrade to full version and it will disappear.

Make sure the 3d stroke plugin is installed. Make a shape with the pen tool, apply the plugin, and then follow the keyframe steps in the video.

The lines are made in the layer "3D stroke lines", by first making a loop using the pen tool, and then applying the Trapcode 3D Stroke plugin (does not come with After Effects) to the layer. Watch from 2:36.

The nike video is by another person who watched the tutorial. At 2:40, try changing your mask setting in the timeline from "add" to "none".
