Imho, you should load your video in Virtualdub, add the filters you like, then serve the frames to Avisynth with a script where you can put all audio delay you need, and then encode with WinFF, to x264 codec.

fps or audio data bit rate mismatch would cause this synchronized problem. It's either youtube's fault or the conversion program's fault, for many programmers do not strictly follow the standard in media files. Try converting it to another format and then re-upload, may help.
