I think It was from the episode before this one, remember the prince and that they talking about duties and love and how sometimes you have to choose one, the prince asked who won't choose the love over the duties and Nikita said: "I know someone". It was obvious that she talked about Michael. But I also can't wait to see what exactly happened.

I think with "I don't know what else to do" she means that after they can't be together (Nikita&Michael), there's nothing else that she can do except to move on with other guy with whom she can be (Daniel). And Daniel was for her like a consolation prize. I understand that it sounds awful, but I think it's true.
