Then you need to go to the Waterfall beside the town that leads you into the Sea Shrine. Go there get the Cube, and go to the Mirage tower in the Big Desert. Go inside, get to floor 3... make sure you get the Cube. Use the Cube, and get into the Flying Fortress by stepping on the Portal. Voilla!
