So when you really think about it Sigma was never really evil he just wanted to unlock X's true strength by pretending to become maverick the first Sigma war and throughout the years he did whatever he could to make sure that X could keep powering up forever until his work was done. It was before these events. Originally before Sigma went berserk hunters found an old lab where they found and activated Zero who went totally out of control. Other hunters being unable to disable him, Sigma took his own step in.

During that battle Sigma hit Zero's power generator on his forehead and got infected by Zero virus. After he was studiet, Zero's circuits got replaced later on so he wouldn't ever go maveric again.
