Wario and Ganondorf were collecting them cuz they're the bad guys.

Dedede was collecting them to put his brooches on them, the brooches cause them to return to fight when they are put in the subspace. Ganondorf collected them to be on master hands good side, so then he could eliminate masterhand and become the ruler! Wario was collecting them for some unknown reason. Bowser was collecting them just because he is very loyal to Master hand. Hope that helped =]
