Folks, this ending is what would have happened if he had chosen Instrumentality- everyone being in a connected consciousness. The movie ending shows what would have happened if he had not.

That was the message as a whole in NGE. To not run away from reality. Hence, everyone congratulating him on makking progress in finally being able to confront the real world.
