As said in MGS 2, pentazemin is a part of the benzodiazepam family. :) Two different brands, but same effect.

Because that's how it is. Also, how do you tell the difference between Diazepam and Pentazemin ?

The main difference is that Pentazemin is a madeup name by the people behind MGS :) It doesn't exist in the real world. When googleD it, it mainly leads us to MGS sites :) From MGSwiki: "Pentazemin, benzodiazepine with CNS depressant. This is a form of Diazepam (Valium) which basically acts as a depressant. Though one must be careful when taking any form of Diazepam (Valium) because of its known list of side effects, since this being a BZ is much more powerful than Diazepam (Valium)."

Maybe the reason for this madeup form of diazepam is that with the already known sideeffects: addiction and getting more tolerant to the effect so you have to take more of it, and confusion, muscleweakenings, headache, amnesia, dizziness, and finally hallucinations. There're more but my point is with the hallucinations, and pentazemin is supposebly stronger than diazepam, then it might be why the sniperbosses already addicted in MGS are all kind of VERY spiritual in their way of life :)
