i keep my extra parts in a container(s), about 6x3 ins, that i bought at this home furniture store (IKEA's the name), as of now i have 2 of those containers, one for my 1/144's(HG's, SD's), and the other for my 1/100's(MG's,NG's) ,i get to disorganized with ziplocks so i went with these, the parts are pretty recognizable for me, for i have few kits
I keep all my manuals in MG exia's box and all the parts in MG RX-78-2's box. U'll know which parts belong to whom so theres no need to seperate them.
i put it in a sarcophagus

I do pretty much the same thing with the zip locks, I keep three boxes in tact and store them and the books in there.
the rest of the boxes I cut up and keep the front as a sort of giant collecter card
