Yes it is safe to disable programs from auto-startup, it's even recommended by experts. You cannot disable your themes this way unless you have a Vista Pack theme software on XP. And you cannot disable your Internet, you only disable programs that have set themselves for auto-startup when you installed them, mainly because they consume system resources and secondly because some may be trojans and malicious programs.
