@phonebooth19 Well depends on which plugin you are using. In my case it was "Trailfocus". In my settings only active window is not transparent. A bit more clear desktop so to speak. So I configured compiz not to make maximized windows transparent by adding this: "& !(state=maxvert)" to existing line.
Hey dude thnx a lot this was fairly simple to do, but one question what if instead of the whole firefox being transparent i just wanted to make the upper menu-bar transparent like in windows vista or 7.
is there some way to get the menus transparent and not the text on them???

How can I make it that the chrome would not be transparent but everything else still is?

im not sure what you are trying to show here but this is how I do trans. windows.
1. go to compiz config settings manager and under accessibility select opacity.
2. set the settings to whatever you like
3. hover your mouse over whatever window you want to make transparent. hold down ALT and scroll down with your housescroll button.
should start to become transparent.
