This is my favourite line so far in Half-Life 2, because it does such a wonderful job of lampshading the questionable premise that a lone man, let alone a frickin' theoretical physicist with presumably no training with guns or combat, can consistently overwhelm numerous augmented Combine soldiers. Yet instead of destroying your suspension of disbelief, it makes Gordon that much more awesome. :D
"I have good reason to believe that in the intervening years, he was in a state that precluded further development of covert skills." Hmm, now what exactly does he mean here? Does he know about the stasis that G-Man put Gordon in? Or does he assume that since there is no record of him for nearly 2 decades that he was somewhere else?
And seriously: Probably he knew, that if Gordon survived the Black Mesa and hasn't been among the rebels, it means he hardly could get any military training or whatsoever.... just a suggestion. I guess he doesn't know anything about Gman
I still wonder, though, how could the Combine could fail time and time again to stop Gordon? Breen said it best. Freeman isn't some super soldier; he's a theoretical physicist. Even if he had some military training before the Black Mesa Incident, being stuck in stasis for 20 years would have left him rusty in combat.

The Combine most probably showed him things beyond his ability so he knew where he stood amongst them, and I'm sure somewhere down the line they know about the G-Man as an intervening force. I've yet to play Ep. 1 and 2 so I don't know if further info is revealed.
@Squidpus Actually I'm pretty sure Breen knows about the G-Man and whomever he works for and that statement is first key. That phrase does not suggest he simply means he was absent but "in a state that precluded further development" ie stasis. However the real reason we know he is at least aware of the G-man is at the end of the game in his office. When he talks to Gordon and the rest he says that "Did you know Dr. Freeman's contract was open to the highest bidder?"
@Elkotend There are also subtle Hitchcock references.The Combine is also called "the Universal Union" which could be used as an allegory to the European Union, or more likely, the Soviet Union. Either way, the message is both anti-communist and anti-fascist. Anti-collectivist in general.
