It doesn't, you can use the traditional dynamics also. MoDynamics is designed to allow you to apply dynamics to cloned objects, thus you can only use it on a cloner.
As far as I know, the major difference is that MoDynamics is optimized to work with a large number of cloned objects. I recently had a scene with 20,000 cubes that were all being affected by MoDynamics. Calculation time was incredibly quick. Working with the Dynamics module, I don't know that it would even be possible for my computer to calculate that scene.
Also, MoDyanimcs doesn't have soft-bodies. (To tell you the truth though, I use the Clothilde module for soft-bodies XD).
@hobbes71002 I see, I guess modynamics uses a newer way of calculating than the dynamics module, but I'm pretty sure there are some things the dynamics module can do that modynamics can't since Dynamics is an entire module and modynamics is just apart of MoGraph, do you thing Dynamics has some things that modynamics doesn't
