Watch the Number Six movie. It'll make a lot more sense who the girl is and what she has to do with it. The song (and the movie) is really about friendship.
As for yaoi, no, it's not. People like to imagine bandslash in their heads, and Alice Nine (like all vk bands) occasionally does some fanservice, but no, they are not necessarily actually gay.
