The Arbiter says that at the beginning of Sierra 117, when the Chief pulls a pistol on him, meaning that The Arbiter is hard to kill. Saying it at the end of the game is likely meaning that the Chief is hard to kill.

Arbiter means that it isn't easy to believe John is dead (or so they think) because he made it through the entire war, alive and in the military at the beginning, and finishing the war with help from the Arbiter and, for a moment, from the Flood.
