I got a question: Would that same increase of damage still exist if Twelve was morphing "into" Akuma?

@dragunov23 When Twelve activates SA3 he morphs during the freeze frames, so no you can't hit him for extra damage that way. There is a small window after the flash where Twelve is airborne and so has to land before he can take action, but he already has the transformation bonuses.
