It's not a definite. But its implied in Season 1's finale that after Merlin turns against the Great Dragon the Dragon decides to use Morgana instead, and if that does happen it means she most likely turns against Uther and joins Mordred and the Druids or something.

I believe they're going to pair Arthur and Gwen. Even thought they aren't following the legend I do not believe they're changing the big things such as Arthur/Gwen. However, there's a chance they might change it since Lancelot is scheduled to apprear again in Season 2. I would rather have Arthur/Morgana since they have such good chemistry on the show, but I don't think it's gonna happen.
