reason why some video files get out of sync is that some larger files require you to use full processing mode for the audio files instead of direct stream. Im not much of an expert on video editing and stuff like that but i have had many related issues in the past with avi files. It always says its something to do with Variable Bitrate(VBR)and will cause audio to be out of sync. Not sure what type of files you use but figured it might help.
