The spartans didn't die. They're inside a planet with the woman who created the SPARTAN project. The elites only joined the humans becasue they realized that the Great Journey was a lie(and the prophets also betrayed the Arbiter) Complicated story, you should read the books.

a part from the grunt and hunter population/armies joined the elites after the civil war. my theory on why we didnt see much of them with us were maybe because of them fighting other fronts, busy fighting their brainwashed, zealous brothers. Also I bet my pants on that the grunts and hunters get less commanded and more free roaming in their doings now, since the elites after knowing the truth about the covenant, getting rid of the need to be demanding and forceful against the grunts.

because he thought the hierarcs methods were unjust and that he spoke a bunch of lies that would lead the covenant to their doom. When the arbiter didnt catch MC on the first halo he god degraded for his failure in catching him and protecting the halo. He also got punished and all the elites were no longer considered suitable to be the right hand of the hierarch. It wasnt only the Arbiter that were on the humans side after that event. All the Elites felt betrayed when they found out the truth.

because the arbiter doesnt find out the truth about the flood, halos purpouse and the hierarchs plans first untill halo 3. There is this one commander that had his tentacle-mouth thing cut off on the right side, he pretty much commands most of the elites and he fought the flood while he lost it. Hes own comrades were infected by it on a ship, and just like the chief, he was one of the key characters that led to defeating the flood. He was one of the first to suspect the hierarchs plans.

hes with the chief in the begining as chief crashlands from the sky lol. I just played through half of the game to find out lol. i kinda mixed it up a little. The arbiter was on the good side at the end of halo 2. But in halo 3 he is WITH chief. The other elites are on the humans side as well. I sometimes confuse what happened in halo 2 with what happened in halo 3.

because they both were enemies to the elites from the beginning, the elites were the ones responsible for the taming of the hunters, and they also quelched the grunt rebellion, plus the grunts are scared little shitheads, and they were scared the prophets might get angry at them and send the brutes on them.
