i have seen the same effect i built a PWM from the Panacea Bocaf site i use it for high volt led induction drive 80 leds in series. just whit a mosfet coil and a diode. running of 12v
As for your thoughts about the ripple effects on the square wave, toward the end of your video: These ripples are due to inducatances and capactances of the circuit. All wires have a certain amount of inductance and capacitance. The effects are most likely due to the the wires to and from your circuits.
Shorten the wires and slow the frequency and they should go away. This all has to do with time domain transients of RLC circuits. Parasitic c,l,r in your circuits cause this.

Also consider that the cell/plates will act like a capacitor to some degree. Again all part of a RLC circuit.
