Remember the 747 was 1st made in the 60s, with improved models further down the line. Engine technology dictated how much weight the airplanes could carry because the technology at the time was not as advanced as today. The first 747's upper deck was actually a first class lounge area, Boeing had the idea for large lounge areas way before Airbus did in the A380.

The concept to the 2nd floor was to relocate the flight deck away from the cabin. Another factor that plays in is the tail height. If the 2nd floor went all the way back, the plane wouldn't fit in any hangers in it's time.
