No, it runs in it's own window, I think there is talk of the including it natively in the next version of Amarok. But all audio will effect the visualizations from whatever program, skype/vlc/firefox etc...which means you are not limited to Amarok to effect the visualizations, which I think is a bonus. Yes and the latest version plays all of the milkdrop 2 presets!
You can't embed this into Amarok (as a panel in the middle)?

new version comes with shaders support. wot! BTW, it's cooler with trance music (images bounce more)

Using gstreamer backend, very stable under KDE 4.2, although right now you still have to compile from source
