The story was proven to be true because Newton did not have any written proof of his teenage years' "accomplishments". And that his lifestyle from back then did not match his claim.
He wanted to steal their idea, that there must be an "outside force" forcing an object to fall etc.. Newton just used the apple story to come up with a story right away to make them think that it wasn't them who first had that idea. Anyways, it wasn't an apple that helped Newton explain gravity, and naming it. It was a comet that he was studying. It gave him the understanding of how gravity works.
Many Physicists do not believe in Newton's apple story. They said he was obviously making that up to prove others that his idea was many years old. Just like when someone asked him if he could do a gravity calculation because the guy wanted to win a bet. Then he immediately pretended that he already solved the formula and that it's somewhere in his messy room (it wasn't true at all). He told the person to come back within a week or so. Giving him enough time to find an answer.
About 2 minutes of research reveal that the story in the description is, as expected, an old lie.

You need to watch Neil deGrasse Tyson's lecture at Beyond Belief 2006. He shows how Newton and other great scientists could have discovered more things about our universe if they weren't religious. They would give up trying to figure certain complex things out because they simply assumed God must have created it.

I do enjoy Christian's who like to talk about newton as a defense of their beliefs. Sure he believed in god, but he didn't belief in the holy trinity (father, son, and holy ghost), and he thought the catholic church was an abomination.
Yes he wrote more about god than science, but he was an alchemist, and his beliefs are aligned more with those of the occult than with Christianity. (although he considered himself Christian.) This is what was covered up.

Newton didn't discover *how* the Universe held together. He quantified how mass influenced attraction. His numbers worked pretty well until Einstein realized that they *didn't* work for light (which has no mass). Einstein was an atheist.
Newton spent his latter years in a paranoid contention with another scientist, and in the pursuit of alchemy.

Newton was an Arian. He thought the Trinity was bullshit, and worshiping Christ as God was idolatry. For many, Arianism is considered heresy, and therefore, not really "Christian".
So people have a decision to make:
Either count Newton as a Christian but admit his Christianity did not include a Holy Trinity or a "Jesus is God" notion, or don't count him as a Christian and lose his "support" as a great Christian scientist.

He denied the trinity; he viewed worshiping Christ as idolatry. He was possibly an Arian, a heresy declared at the first council of Nicea, 325 CE, in which Christ is deemed god's creation. It is odd that the Berean Beacon, a conservative catholic group, would be trying to rehabilitate him and his beliefs.

Kepler had no notion of gravitation; he wasn't a physicist and his research didn't move in that direction at all (in fact, his direction was towards the mystical geometric solids idea). Newton required math tools not available to Kepler (he had, in fact, to build them himself). Newton and Leibnitz invented complimentary forms of calculus separately; trying to determine who was "first" is a fool's errand.

And finally, your remark about the three body problem being a fault in Newton's theory is just plain dumb. There is no formulation of gravity possible that makes the three body problem closed-form solvable except in special cases (the Lagrangian solutions). You need to watch Neil deGrasse Tyson's lecture at Beyond Belief 2006. He shows how Newton and other great scientists could have discovered more things about our universe if they weren't religious. They would give up trying to figure certain complex things out because they simply assumed God must have created it.
