The same dormitories where they found bomb material and molotov coctails (which were similarly used to attack the armory in Vali Asr square). In one dormitory they found 300 kilo's Bomb material. Iran is not a normal country. It lives a Revolution, like very few others in history which have redefined the foundations of the power structures. It is not correct to judge its system with an outdated frame.
In Iran there are not 3 powers of the State. The spiritual power is added to executive, judiciary, and legislative. In every system each power is elected in a different way. Khamenei didn't just jump into the scene: He was chosen by a council which itself gains support from the people.

I don't completely disagree with your appreciation though, on the failure to uproot the secularist mafias, but it is precisely a problem of the powerful councils which deal with the representation of the spiritual power of Iran, and Rafsanjani has played very smartly, now even fully aligning with the Reformists and fooling the youth to threaten with massive destabilization.
