The Chancellor came back as the Toad Minister in Paper Mario. The name was changed to avoid legal issues with Square.  Boy did he get old in a hurry. I am guessing after PM he retired and now Toadsworth is chancellor.

And the chancellor apparently take the princess' place when she's asbent (i.e. kidnapped) yet Toadsworth helps Mario in his adventure in New Super Mario Bros. Wii and joins him in Super Mario Sunshine as well.
