Alma was never beautiful. She was locked in an underground Vault since she was a creepy little child. That 'sexy' form is presumably what she'd look like if she were young AND hadn't been completely and utterly messed up by her father.

She's trying to seduce the protagonist. He's meant to still be repulsed by her. She's a psychotic killer ghost. Merely looking pretty shouldn't change that.

Alma fell in love with Becket after he got attuned to her. He became a beacon that she became incredibly obsessed with, and raping him is just a logical progression of that obsession.

As for why she was impregnated....I theorize that she wanted to fill in the gap in her heart created by the loss of the Point Man (I don't think he is dead, though) and Fettel (who is definitely dead), and she therefore attached herself to Becket and her new child to keep her from being lonely.

I think 0:53 is the scariest part on the whole game... The guy ISN'T Point Man F.E.A.R. and F.E.A.R. 2 are 2 different story lines in the first part you play as Point Man as Alma's son and in the second one you play in a different squad and your name is Sgt. Becket and at the end of the 1st level of the game there's an explosion which is the end of F.E.A.R. and we could say the beginning of the 2nd part. So Point Man and Becket are 2 DIFFERENT presons.
