Well, you never will have too much Lego parts! (specially Technics for NXT) ;). When you get a Mindstorms kit you could use it with all the other Lego parts
Man, congratulations on this achievement! Let me just summarize: There are motor controlled switch points - by the NXT motor outputs(?), the RC train is controlled by the NXT via an HT IRLink sensor(?) and the bluetooth link NXT-PDA is your access to the NXT(?)
I am working on a comparable approach, using the NXT as "PF master" for switch points and "dumb" PF trains, controlled by a VB6 program along with some smart RCX trains on the track.

Yes, I use two the NXT-RCX motors cable converter., the NXT with HT IRLink and the PDA connects to the NXT with Bluetooth.

It's controlled from the NXT, programmed with LEJOS. The PDA only shows data from NXT and sent orders to the NXT.
