Based on what I heard, the original mini boss music before the games split was the Sonic and Knuckles mini boss music. This music originally was going to be Knuckles theme before the game split but when it did split they made the Hidden palace zone music Knuckles theme in Sonic and Knuckles, Hidden Palace Zone music became the same as lava reef act 2, and made this the mini boss music for Sonic 3 alone. So they made Knuckles theme in Sonic 3 the drumbeat from his originally planned theme.

@kevinbucursava It's not even a remix of Knuckles' Sonic 3 theme, it's actually the /full version/ of the theme that plays when Knuckles appears. In the Knuckles scenes, it's just the percussion line that plays, but in the miniboss fights, the melody line comes in.

...I really think that they should have kept this as Knuckles' theme.
