That is not Johnny's dad. Johnny Sr. in MGS3 and Johnathan in MPO are not the same person, and are not related. Johnathan is nothing like any of the Johnnies we see in the rest of the series, as he is much more serious in personality, and does not ever soil himself. The whole point of Johnathan's role in MPO was that he was the very first soldier Big Boss recruited and he was an example of the loyalty soldiers showed Big Boss. He demonstrated this loyalty by literally taking a bullet for him.

Johnny isn't exactly a clone. Back in MGS1, genome therapy was used to enhance soldier's genes. The only methods I can think of (which could make it work) would be radiotherapy and gene guns (gold pellets covered in a specially refined DNA substance which are shot under your skin to alter your DNA). As with Snake, they could also use readied peptides (DNA is copied into peptides which do the actual work, so injecting peptides should temporarily give you effects of altered DNA.).
