Ya that is allowed to happen if you switch him out on him. If you had him out first it doesn't though.

You have to have him out before it decides to 'run' This is commonly seen in the dugtrio seen mentioned, if someone switches out a dugtrio on you, but you already choose to switch your guy. It will still switch.
It kind of makes sense tbh, but at the same time no. It makes sense because in a battle situation, if the situation mentioned above with dugtrio (similar/same effect as wobbuffet, but it doesn't work on flying types), then the person who was going to switch wouldn't get to use their turn at all. They wouldn't be able to switch or use a move, which is sort of stupid/unfair.
@Purtle28Patrick Yeah, but if you use Mean Look or something functionally the same, Raikou fails to flee. You'd think Wobbuffet's ability would do the same.
Mean look would work in the wild, because when you run it goes last. However, in battling, switching goes before moves, the person switches out and brings out another poke, which then is hit by the mean look.
It is a bit of a tough thing to explain.
The reason it doesn't work with what you did is because you switched it out after it already decided to run away. In a battle, if it is out already and you tried that, it would say that you cant'.
I think you have to start the battle with Wobbuffet for his effect to work. I think it's the same in Sapphire (which I've been playing a little).

@Purtle28Patrick I'm pretty sure it's a glitch. I remember trying to catch Latios in Ruby and switching out worked.
