Specifically, the bass note of the chord is often not the root, but rather the 3rd or 5th. This is a hallmark of Western church (organ) music, and is where we get the haunting, mystical reference from.

Yes the organ bass point is a hallmark for Genesis's music. And what makes it so unique in a rock band context.
Probably came from the fact that Rutheford often used the bass pedal while playing rhythm guitar.

There is this haunting beautiful atmosphere to a lot of the Genesis compositions. Pure genious.

You've picked my favorite Genesis song of all.
And your rendition is fantastic.
Keep doing Genesis. They have some great tunes which sound fabulous on the piano.
Try "The Lamia"... a hauntingly beautiful song from "LAMB LIES DOWN ON BROADWAY".
