Because when you sick the air you exhale and cough is contagious with your cold or germs. In Tokyo there are 30-50million people in the city. Trains and streets are densely packed and everyone lives close together. It's considerate of others to wear a mask so they don't get sick. It keeps from spreading sickness in such a dense city.
@RandomShortguy While that's true, it's not flu season right now so most people were wearing masks because of the horrible cedar pollen that plagues the city.
The masks we thought were for germs. Which is funny because the actual germs are smaller than the weave in the fabric of the masks, so really they aren't doing much. However, we were with a Biology professor from the University of Tokyo the day of the quake and he told us that March is a high allergy season and most of the masks are for allergies. I'm sure some are worn for germs as well (even though they really don't block the germs), but mostly they are for allergies.
