I also have perfect pitch (or rather, relative pitch), and since Veil of Maya are downtuned, there is no "low E" string on their guitars, so I think you've got your pitches confused. And the pitch at 1:56 is a C, not an F; I even played it on my piano to check.

Being off by a perfect fifth when I didn't check it against anything is actually kind of common. try it out, the colors are very similar especially when I have to discern it through a distorted timbre.
