Actually it's been confirmed that Megatron will be back for the sequel. It's possible he might work with the Autobots temporarily to stop an even bigger threat by the name of The Fallen. It's also been hinted and teased that he won't be back as an alien jet. Rather that he'll be back as some sort of tank which would make sence since Megatron never acquired a new form and was still in his Cybertronian form when he arrived.
