He used After Effects..

For the alien he used masks and the puppet tool (i think)

And for the ship he used a motion tracker..

Wondering.. Did you use mocha or built in?

i was gonna use the music from the movie which i thought was incredible but youtube would have pulled the vid off so i used this royalty free music that i have permission to use
