Actually, the scene can be read differently.

He seems to be considering about the possibility of having children. But then the phone rings. And Prentiss looks hurt when he doesn't get to answer.

That scene can be read as Prentiss having feelings for him and being hurt because he's not reading the signals she's giving off. And it's not just a recent thing. The third season episode "About Face" definitely shows that she's interested. (Look for "reid halloween" on YouTube.)
