It's amazing to see people interested in these kinds of projects. I hope someday something like this is released, and fairly usable. I would love the idea of a more desktop manipulation.
I think the answer is yes. The intersection point between the line projected from the mouse point and the window's plane is calculated. This is then mapped back to the 2D window so that it behaves as expected.

Do you transform the mouse clicks into the 3D space (for example, in that demonstration of using Paint)?
