@McVitiesmuffinjohn it is a paradox. i also though about this but is is a time-loop inside a space-loop, so it has no beginning or end other versions of them will keep repeating this till the end of time. and think about this for a moment, amy changed, then amy and rory changed and then the doctor changed, so eventually rory and the doctor are different for the timeline their in, but amy is different from rory and the doctor. rory is cheating on his wife with his wife. :)

This just shattered every single one of the Doctor's theories about time travel and maintained mine. The Doctor goes back into his own timeline, and the world doesn't implode, and when Rory and Amy go back, what they say "just happens" letting us assume that no matter what they will say what they need to say to maintain the timeline. Or I'm over thinking a simple bonus episode.

Time travel is a fictional technology (for now) working under parameters we can't even remotely begin to understand.
