No matter what anyone says I think warhead looks the best simply because of it being more streamlined (although graphically a little worse around the edges). You need to understand they put a lot more detail into the environment and actual game play in this one instead of destructibility and pretty flame effects. one of the night missions has in game rendered "cinematics"

the people attacking alcatraz are crynet security, hes apparently not the rightful owner of the nanosuit he's wearing. prophet might be an antagonist this time (in that case those "armed guards" arent guarding him - which as you pointed out wouldnt make sense anyway - theyre with him!) or hes sort of a double agent.
