Why Mario is level 99? 2 reasons: Because in mine, he have a evolution at level 100 (for test, I kept him 99). And, it's only one level difference, the stats do not change a lot. He can actually deal with them.

Whatever, if you want the real reason, every trainer in the game has different IQ (for example, Gary motherf***ing oak could do A LOT better and make the battle longer). The younger has a sort of a low IQ.

So, Mario and Luigi RPG game stats's value is like the modal for the speed, power, def of Mario and Luigi (in that case, Mario has more speed and power than Luigi, but with less HP and DEF). In R/S/FR/LG/E, effort value and IV exist to configure the stats like the capuccino of superstar saga. Like customisable RPG characters, you can make Luigi faster than Mario.
