Ninjas can use long range weapons as shuriken, kunai so they are better on long range combat. They can use blow pipes with poison darts to do some steath kills ;).

At mid-range ninja can use kusarigana ( sickle on a chain) that can disarm samurai from his weapon. But I think they stand a chance with a samurai in a close range combat imo.

Samurai's weapons used to be called Daisho: a pair of twin swords that were part of his soul.

Ninjas used to customize their weapons to hide them, meanwhile samurais neither customize or hide their swords.

Read Usagi Yojimbo comics, or "Trip to west - Legend of the Monkey King". Both were full of descriptions about martial arts fights, and their weapons (I find easier to read Usagi).
