One can interpret the warden acting abnormally towards Red, Hadley and the other guard by throwing rocks at them to be the result of his guilty conscience. This is obviously not just about an escaped prisioner. This is about an escaped prisoner who knows too much.

There was a scene earlier in the movie where the warden said he didn't approve of the poster on the wall but he would make an exception. It would've sucked for Andy if the warden changed his mind when Andy was almost done digging the hole behind the poster and took it from him and saw the hole behind it that was almost complete. 20 years of digging just to end with months in the hole and maybe even a beating.
